Alidot
Alidot (Hofacker & Stadler, 1999), (Hofacker et al., 1998) is designed to detect conserved RNA secondary structures in small data sets of related RNA sequences. The method is a combination of structure prediction and comparative sequence alignment. The program alidot and the associated perl scripts are part of the Vienna RNA Package.
